When Cloud Clipper recalls trainers having lots of strong unevolved PokÃ©mon as partners, she remembers a trainer who has a powerful Pichu that refused to evolve. She clearly misremembers Pikachu, Ash's longtime partner. Pinkie's Jigglypuff drawing on everyone who falls asleep when it sings references the Running Gag from the anime, with a wild Jigglypuff that would occasionally show up. Sklyer evolving in the final round of the Sky Battle Tournament is similar to how Ash's Flying types would frequently evolve during competitions. The Magikarp salesman from the anime appears in "Release the Sparken", trying to pull his Magikarp scam on Spike like he did to James before he is scared away by Doc. Lightning kicks a Magikarp away from him, and it evolves into a Gyarados to go on a Roaring Rampage of Revenge, just like James and his Magikarp from the anime. Riptide, Prongs, and Viper all evolving into their final evolutions at the same time to protect Flash from an army of Trevenant is similar to a chapter from the PokÃ©mon Crystal manga, where three starters evolved at the same time to protect their trainers from Lugia. Coco's Feebas, Fee-Fee, evolving into Milotic after Coco shows her kindness and makes her feel beautiful after Suri mocks it for being "ugly", is similar to an episode from PokÃ©mon Jouneys and the PokÃ©mon Ruby manga, where a young girl's Feebas she nicknames Feeby, evolves into Milotic when she protects it from harm and after defending it when it was called "ugly" by her friends. Splash-Splash-Splash Town is named similar to the infamous anime-only Hop-Hop-Hop Town. The ending of "Springer's Destiny" is just like "Pikachu's Goodbye", in that Flash tries to leave Springer with his old pack of Riolu thinking he would be happier, just like Ash tried to leave Pikachu with his own kind, only for both PokÃ©mon to choose to stay with their respective trainers. The Equestria Gym Leaders arriving to help fight Team Shadow is like how the Unova Gym Leaders arrive to help the player fight Team Plasma in the Black and White games, and how the Kalos Gym Leaders came to help Ash and Alain fight Lysandre in the anime. When Springer falls asleep while batteling Timber's Breloom, Doc says that Flash is lucky since in some contests being asleep is considered the same as being knocked out. This refers to the infamous moment in the Indigo League from the anime where Ash's Squirtle was declared unable to battle after being put to sleep with Sleep Powder. Flash having Prongs destroy the Trick Room during his battle with Trixie in the first round of the Equestria League is similar to when Ash had Hawlucha do the same thing during his Gym Battle with Valerie. The "movies" have several references and allusions to the PokÃ©mon anime movies throughout their plots. The opening battle between Flash and a trainer in Total Eclixie the Heart is similar to the opening battle of PokÃ©mon: The First Movie between Ash and an unnamed trainer. Total Eclixie the Heart has several similar plot points to PokÃ©mon: Jirachi: Wish Maker. The titular Legendary PokÃ©mon hatches from an egg, the main villain wants to use it to power his machines, and the gang go on a Travel Montage in their quest to return the Legendary PokÃ©mon home. The opening battle between Flash and Vinyl Scratch in Voice of the Ocean is similar to the battle between Ash and Lisa in PokÃ©mon 3. Flash and Springer meeting Sonata and Sirentiy is similar to how Ash and Pikachu met Bianca, Latias and Latios in PokÃ©mon Heroes. Sonata helping Springer get some water, Flash and Springer saving Sonata from being kidnapped by Black and White, chasing Sonata through the city until they find a secret area in the city, and later being attacked by Sirenity due to a misunderstanding, are similar to Latias helping Pikachu, Ash and Pikachu saving Latias, the two of them chasing Bianca, and being attacked by Latios. Guile, similar to the Iron Masked Marauder from PokÃ©mon 4Ever, planned to brainwash a Legendary PokÃ©mon and after being defeated and corners claims it was just a "misunderstanding".

"The Summer of Adventure" has Flash lose to Timber Spruce, despite having spent all night training with Shuckle to prove Timber wrong about it. To add further insult to injury his cabin is stripped of all but one pity point as punishment for him staying out at night with Shuckle. "Team Shadow Strikes Part 3" has Doom Raizer successfully acquire the artifact he came for and escaping, despite the group and Shining Armor's efforts to stop him. "A PokÃ©mon's True Strength" has Lightning Blitz defeat Flash once again, this time in the finals of the Hoofington Battle Tournament. Now Lightning is more boastful than ever that his Might Makes Right mentality is correct and that Flash is pathetic. Flash himself goes through a Heroic BSoD because of this defeat, ashamed he couldn't keep his promise to Grand to beat Lightning, and wondering if his way of training Pokemon is right after all. Played with in "Altar of Summons". Though Team Shadow only has half of the Crystal Heart, due to Chrysalis failing to obtain the second half from the Crystal Empire, they are able to use the half they have to gain access to the Altar of Summons. When the three Heralds of Alicormony, Pegasoar, Mysticorn, and Horsearth try to stop them, Chrysalis manages to capture them in some Energy Traps. Despite this victory against the Legendaries though, and discovering the Altar still works properly, they are still stuck at the moment, being unable to proceed without the other fragment, and are unaware that Flash and his friends are on their way to their location. Played with again in "Gathering Shadows". Team Shadow manages to make a successful second assault on the Crystal Empire using the knowledge that Sombra acquired, and Chrysalis steals the second Heart Fragment and the Shadow Spear, allowing Team Shadow to finally continue with the final stages of their plans. However it is a Pyrrhic Victory at best, because the three heralds of Alicormony managed to escape, meet with their respective chosen ones, Flash, Doc, and Twilight, and are bringing them to Team Shadow to finally deal with them and stop their plans. Also, everyone now knows that Sombra is the leader of Team Shadow, ruining his element of surprise against them and Villain with Good Publicity status.

They use Sombra to their advantage during this, with him taking the cases and planning to give them to any of his grunts and make it look like they were stolen, and Chrysalis later pretending to threaten his life to the others in exchange for the cases. In the end, although Chrysalis gets away with the cases, Shining and Cadance already thought ahead and hid the Heart Fragment and Shadow Spear somewhere else, meaning the cases were empty the whole time and the whole battle was just buying Cadance time to remove the virus and get Androrg and the Guardroids back on their side so Team Shadow could not immediately attack again after realizing they were tricked, or try the same trick in the future. The only silver lining for Team Shadow is that Sombra managed to keep his cover, with nobody realizing he is the leader of Team Shadow.

But since Hopper learned Wyvern Wing in the battle, and he and Princess become mates shortly afterwards, Flash reluctantly decides to leave Hopper in the Dragon Kingdom under Ryu's care so that Hopper can become the next king of dragons. Flash and everyone else in the group give Hopper a tearful goodbye before departing, with Flash promising they will see each other again one day. Though Flash is given a PokÃ©mon egg as a final thank you gift before departing, hoping that he will raise the PokÃ©mon inside just as well as he did with Hopper. This by extension also ends Equestrian Adventures on a bittersweet note, since this was the final chapter of the story.

During Flash and Trixie's match in the first round of the Equestria League, the battle between Viper and Hatterene ends in a draw, after Viper is struck by Hatterene's final attack but Hatterene suffers from burn damage inflicted on her. During Flash and Applejack's semi-final match in the Equestria League, the battle between Springer and Clobberoo ends with both knocked out after suffering heavy damage from each other. The Hoof Cup takes place over the final 9 chapters of Harmony and Chaos, but drives the plot forward for the story when the group learns about it as early as "The Equestrian Champion". Doc ends up winning the tournament. The Camp Everfree arc doubles as one. The camp has several actives the campers participate in that earn their cabins points, and at the end of the week whichever cabin has the most points has heir picture hung up in the hall of fame at camp. Sapphire Cabin, consisting of Flash, Twilight, Spike, and Doc, is the winner. The Hoffington Battle Tournament is the penultimate arc of Equestrian Harmony. Lightning Blitz unfortunately wins, defeating Flash in the finals, and gives Flash a Heroic BSoD as a result. In "The Ocean Champion", the "Ocean Champion Tournament" is held, a contest where Reptidal both wild and trained gather together to test their strength and determine who earns the title of "Ocean Champion". Flash and Riptide win the tournament, defeating Wingill and his shiny Reptidal, Fin, in the finals. In "Coordinating a Grand Display", Equestria starts hosting PokÃ©mon contests like in other regions, and the first one is held in Manehattan City. Rarity ends up winning the contest. In "Balancing the Score", the Balance Battle Tournament is held in Splash-Splash-Splash Town, where teams of three PokÃ©mon battle together and attempt to knock the opposing team off balance beams and into the "defeat area". The finals come down to Flash Sentry and Lightning Blitz, resulting in Flash's first ever victory against Lightning. Baron Von Babbelon sets up a tournament as an Engagement Challenge in "Love, PokÃ©mon Style" to determine who will get to marry his daughter Purity Babbelo. Although Tender Care forfeits in the finals against Flash Sentry, Flash turns down the chance to marry Purity. Subverted with The Horizon Cup in Rival and Darkness. Though Flash plans to enter when he learns about it, he finds he is too late to register, since the last spot was already filled. The tournament does not take main focus of the story, and only brief glimpses of it are seen occasionally, never a full battle. Lightning Blitz ultimately wins it at the end of the story, but it is given little to no focus. The Equestria League is of course the main tournament of the series and the goal of nearly every train is to enter and win it. After much buildup, the tournament officially begins with the preliminaries in "Racing to the League", with the entire tournament lasting until the penultimate chapter of the series. Flash and Hopper win, narrowly defeating Track Starr and his Manectric in the final stretch thanks to Hopper evolving. The Great Cloudsdale Race, one of Cloudsdale's biggest annual events, takes place in "Cloudsdale Sky-Racers". Rainbow Dash and Wondor end up tying with Soarin Skies and his Staraptor. An Avalanche Sled Race takes place in "Well Sled", with the winner getting an Ice Stone. Double Diamond and his Frostoak win. "The Gauntlet of Fire", just like the episode of the same name, has the titular event as a race to determine who will replace Torch as the Gym Leader of Dragonia City. Spike wins the race, but passes the title to Ember immediately. This is how the preliminaries for the Equestria League are done in "Racing to the Equestria League". In order to thin the trainers from 128 to 16, they each need to race through a mountain and make it to the fourth level to qualify. The first level has 64 doors, the second has 32, and the third has 16, and each door will only open once, with two trainers being required to battle before it opens, with the winner advancing and the loser doubling back to try to find another door before they are all taken.

Big Score claims that they are so rare, this one might be the very last one to exist, and attempts to steal it to sell it for a high price. After Heath gets it and uses it to evolve Blazard, Spike asks Hydraworm and Burroworm, the guardians of the orb, what they will do now that it is gone. They simply smile and pull out another orb, putting it in place of the old one.
