Climax Boss: Multiple bosses could be seen as this. Mr DT in most routes, as he is the first regular boss that isn't a demon. He also has a unique boss theme. Phantom Guardians. From Day 5 onwards, they will replace certain bosses and offer a more difficult fight, complete with a new boss theme. These must be defeated in order to get anything better than the Neutral Ending. The battle with Emperor Darkness partway through the Phantom Fortress can be seen as this. The battle with Vectorces in the DT Ark on the Best Ending route is the best example, as it is also part of a Heel–Face Turn.

Gameplay Grading: At the end of every route except the Flawed route, the player recieves a grade. The F Rank (Failure) is seen before the Worst Ending, and has an image of Alex driven into the ground by a massive letter F, showing how badly you've failed. To add insult to injury, "Your Fat Ass Slows You Down" from Pizza Tower plays during this scene. The E Rank (Pathetic) is seen if the player sleeps from Day 1 right up until 11:55 PM of Day 6, and then achieves the Bad Ending. In this, Shadow remarks how he thought the player wanted to save the world, as Alex hangs off a giant letter E. The D Rank (Awful) is seen if the player did not fully complete either objective in the 6 days. This shows Alex crying, and Shadow playing a sarcastic fanfare on a trumpet. The C Rank (Bad) is seen if the player completed one objective, and did not start the other. This shows Alex standing there silently as Shadow laughs at them. The B Rank (Ok) is seen if the player completed one objective and started the other. This shows Alex smiling and Shadow looking grumpy. The A Rank (Nice) is seen if the player completed both objectives. This shows Alex smirking triumphantly as Shadow screams in outrage. The S Rank (Perfect) is seen if the player completes both objectives and defeats Shadow. This shows Alex and Shadow playing electric guitar together with sunglasses on. The X Rank is seen at the end of the Last Story. This shows Alex destroy the Phantom Fortress entirely!

Triumphant Reprise: During the second phase of the Shadow battle, the music becomes more melancholic, as an instrumental version of Supporting Me plays, signifying Shadow's internal conflict. Later on, after his Heel–Face Turn in the Last Story, a metal cover with fitting lyrics plays as Shadow single-handedly breaks out of the illusion, deals a whopping 8 million points of damage to an otherwise unbeatable boss, blows up the machine Vectorces is using to control the Ark, and tosses the mangled wreck of Vectorces out of the room, forcing him to fall at least from the top of a mountain, at most from space itself.

Mr DT is based on Dr Fetus, Dr Eggman and Meta Knight from the Super Meat Boy, Sonic The Hedgehog and Kirby series respectively. Lord Hi-Tech is based on King Dedede, even down to him being possessed for most of the main story. Iron Cat is based on Metal Sonic from the Sonic The Hedgehog series. Emperor Darkness is based on Marx and Nightmare from the Kirby series. Vectorces is based on the Biolizard from Sonic The Hedgehog and his alternate forms are based on Devil Doom and the Finalhazard. Eyeclops is based on Magolor from Kirby. Shadow is based on Shadow the Hedgehog and Darkspine Sonic from Sonic. The main game sequence resembles the 3 day cycle from Majora's Mask. The first 3 phases of the True Final Boss have the same music as the final boss of Sonic.exe: The Spirits of Hell. Lord Hi-Tech and Tails in Sonic.exe: The Spirits of Hell both say the same thing before clinging on to a robot and shooting the enemy.
